Although it has never been indicated whether any of the characters ever went to college, such institutions have been referenced multiple times in the Homestar Runner body of work.

- Thorax Corporation claims that LLC,,. will take you somewhere you haven't been to since college.
- Homestar Quiz — Strong Bad is seen sitting in the Crazy Go Nuts University principal's office.
- Email CGNU — "Margo" asks how to become a graduate of Crazy Go Nuts University.
- Email theme party — Strong Bad suggests that the email sender and his friends come in their colleges' baseball hats.
- Circles — Strong Bad sings about failing college algebra again. He also mentions that the university bookstore was one of the places the "skinny blonde girl" took him.
- Email mascot — Strong Bad is inquired about the mascot of CGNU and its sports teams. Strong Bad shows that The Cheat plays for the golf club team. After their victory, Homestar Runner is seen wearing their mascot costume, but he is presumably also affiliated with the next opponent, Homestar's Knees Tech.
- Teen Girl Squad Issue 5 — The Olda Boys' cooler reads "College Drinks". Cheerleader claims to be in college, though So and So says otherwise.
- Strong Bad Is In Jail Cartoon — Strong Bad plans to use the ransom money from kidnapping the Poopsmith for a college fund that they blow on a really tricked-out van.
- Email radio — One of Strong Bad's examples of different radio programs is college radio.
- Teen Girl Squad Issue 8 — What's Her Face's description reads "college radio!".
- Teen Girl Squad Issue 10 — Cheerleader suggests that she and the Scotsmen ditch The Ugly One's birthday party in favor of some "hawt junior college jams".
- Email theme song — A commercial for CGNU Online e-Niversity is shown, during which it is pointed out that most colleges take four years to complete.
- Email concert — Strong Bad believes that sloshy is a band for those who "went to college".

- During the hygiene film, Strong Bad narrates that John will likely have to go to an out-of-state college as a result of his poor hygiene in the fifth grade.
- Email bike thief — The email sender tells Strong Bad that she's in college, and is trying to make sure not to get her bike stolen. Later, Strong Bad, Homestar, and Marzipan are dressed up as college students.
- Email pizza joint — Strong Bad opens a pizza place in the hopes that college girls will visit.
- Email web comics — One of the types of web comic that Strong Bad mentions is about "slickly-drawn college roommates".
- Email rated — While pretending to be Bubs and Coach Z's father, Strong Bad points out that his "sons" are home from college.

- Homestar Ruiner — In the Teen Girl Squad, the description for Cheerleader reads "college boys!".

- Baddest of the Bands — In Teen Girl Squad Meets Limozeen, Perry Palaroncini suggests that What's Her Face go and listen to some college music in an abandoned warehouse after she says she doesn't like Limozeen's type of music.
- Email email thunder — Strong Bad receives an email intended for Homestar from college girls asking to have a pillow fight with Homestar.
- Teen Girl Squad Issue 15 — The Arrow'd Guy insincerely tells What's Her Face that she will come into her own in college and thrive.
- On Break — Homestar as the Jolly Dumple takes part in running freshman orientation at CGNU. He sings a version of the CGNU fight song about college life.
- Sbemail 136 Alternate Versions — In the first draft, Strong claims to have had a girlfriend in college who wanted to be a panini press.
- Halloween Safety (Easter egg) — Tiny-Handed Strong Bad is described as a DeVry graduate.
- Homestar Runner Goes for the Gold — Homestar says that as help for the swimming competition, Homestar getting a submarine and Strong Bad getting a fish crammed through his head are the "standard collegiate swimming rules", which the Grape Fairie subsequently displays.
