Within the Homestar Runner body of work, there have been many references to the puppet characters created by Jim Henson, known as The Muppets. Furthermore, many of the puppets that appear in the Puppet Stuff seem to be modelled on Jim Henson's distinctive style, especially the puppet version of Homestar.

- Teen Girl Squad Issue 7 — In the DVD commentary, The Brothers Chaps compare "Teeny Tiny Girl Squad" to Muppet Babies.
- Halloween Potion-ma-jig — Marzipan dresses up as Beaker. When she imitates his voice — a series of unintelligible "meeps" — The Cheat appears to understand her.
- Email high school — The scene that takes place in middle school again references Muppet Babies, with characters redesigned as "melon-headed babies with gigantic eyes and enormous imaginations."
