Transformers are frequently referenced in the Homestar Runner body of work. Various characters will often parody the toys, and the Cheat Commandos show has numerous similarities to the cartoon.

- Crackotage speaks mostly in rhyme. This resembles the Transformers characters Blaster and Wheelie. Plus, the jet he flies looks a lot like the Decepticon Seekers.
- Fightgar has an accent which resembles that of the similarly named Wreck-Gar.
- Blue Laser Commander's screechy voice resembles Starscream's voice. Starscream was voiced by the same actor who voiced Cobra Commander, the main inspiration for Blue Laser Commander.

This is a reference to Optimus Prime, Ultra Magnus, Motormaster and the Turbomaster Thunder Clash, who all transform into semi-trucks, as well as Blaster/Twincast and Soundwave/Soundblaster, who transform into tape players.
- Alamo Drafthouse - 10 Jun 2005 — After having his eyes removed, Puppet Homestar Runner tells Mike Chapman that he wants Li'l Brudder's guidance in his darkest hour and needs the Matrix, a dual reference to The Transformers: The Movie.
- Email portrait — The Cheat vandalizes Strong Bad's painting by spray painting the "Rad, Rad Robotank" on it. The Rad, Rad Robotank has what appears to be a modified version of Optimus Prime's head on its top. The tank also resembles characters with tank vehicle modes, such as Warpath, Brawl, Quake, Blitzwing, Guzzle, Bludgeon, Flywheels and Overlord's tank component, Bombshock and Megatron's Generation 2 figure.
- The Cheat would later repeat this in the FBI warning of strongbad_email.exe Disc Five.
