Hanna-Barbera was an animation studio founded by William Hanna and Joseph Barbera, who were originally known for the Tom & Jerry theatrical shorts produced for MGM. Hanna-Barbera productions were a staple of television animation from the 1960s until William Hanna's death in 2001. In keeping with The Brothers Chaps intention with creating Saturday morning cartoons, references to these shows occasionally appear in the toons, mostly to their sound effects.

- Teen Girl Squad Issue 7 (DVD commentary) — The Brothers Chaps mention A Pup Named Scooby Doo and The Flintstone Kids.
- Email highschool — The Homestar Runner Mysfit-steries is a parody of the countless teenage detective shows produced by Hanna-Barbera. The Easter Egg with the Old-Timey characters as "Romans living in Roman times" was inspired by the short lived series The Roman Holidays.
- Email theme song — The heart background is similar to the one used in The Powerpuff Girls.
- Rumble Red is a spoof on The Great Gazoo, a character from The Flintstones.
- A Folky Tale (DVD commentary) — At one point, Matt Chapman mentions Brainy Smurf.
- Email secret identity (DVD commentary) — Homestar Runner mentions that he loves The Jetsons (or as he calls it "The Jettisons").
- Strong Bad Gameways — Strong Bad warns Wii players to avoid "flotsam and Jetsons", using a sketch of a cross-eyed George Jetson to illustrate "Jetsons".
- Strong Badia the Free — In Cave Girl Squad, Ogg drives a car similar to the one from The Flintstones.
- Most in the Graveyard — Homsar dresses as Captain Caveman.
- Email unnatural (DVD commentary) — Strong Bad and Mike talk about clickers, both a mouse and a remote control, and Strong Bad mentions that his great-grandma would call the remote control clicker "the pterodactyl that flies out of a stone box that turns the TV on for you". This refers to how one of the gadgets on The Flintstones might be used.
