I've noticed that the characters rarely pay for the stuff they get at Bubs Concession Stand. Like, remember in "Looking at a Thing in a Bag" when Homestar went to get those drinks, yet HE LEFT WITHOUT PAYING FOR THEM?! Also, there's the "Whoa, free money!" joke in "3 Times Halloween Job", which probably means he got that change for free. The only time someone actually paid for their stuff was in the sbemail "Lackey"; yeah, the Cheat paid in pencil shavings, but Bubs was convinced that it was legal tender.

How do these characters leave without paying for their stuff at Bubs Concession Stand?

Um, that's the best answer I can think of.

As for the 'free money joke', we all know Homestar isn't the smartest person in the show, so he thought he got the money for free, and not getting money left over from spending money on some unknown thing.

Well, to be fair, barely anyone has a job (excluding bizcasfri) hence no one has anyone to pay them for what they do, so they shouldn't have an income to spend at Bubs' concession stand anyway. Though in "Looking at a thing in a bag" Bubs knew that he was getting one of the drinks anyway, so he probably didn't feel it necassary to charge Homestar. He porbably just demanded money from SB after the short was over.
And CZ seems to pay for things when he can afford it. Like in shapeshifter, when he bought a "Lambergini Hot tub" with a moistened hundred dollar bill from upside down bubs who was SB.

Another example to throw into the mix: In Strong Badia the Free, Bubs accepted payment from Strong Bad in Strong Badian Quesos, which are nothing more than play money (i.e., Monopoly-type money). Go figure that one.
